Lee captured the gold medals in singles, women's double, mixed double events in World Junior Championship in Germany.

1999-2002

Lee made semi-finals in China Open (XD) and Hong Kong Open (WD) with Lee Dong Su and Yim Kyung Jin in 1999. Then Lee won the Asian Badminton Championship in women's double event with her partner Yim Kyung Jin in 2000. In 2002, Lee made the finals with her partner Hwang Yumi in women's event in Singapore Open.

, beating them 18-21, 21-12, 21-15. Although Lee and Kim were not regular partners and Lee Hyo-Jung stopped playing WD regularly in international games, Lee played exceptionally well, proving why she is the most successful player in 2008 Olympic winning both gold and silver medals.

In June, Lee continued on playing women's doubles with Kim Min-Jung, winning Indonesia Open, Chinese Taipei Grand Prix Gold and also finishing as a runner up in Singapore Open. While waiting for Lee Yong Dae to recover from his injury, she played mixed double with Shin Baek-Cheol

In August, Lee partnered again with Lee Yong Dae in Kumpoo Macau Open Badminton Championships, Chinese Taipei Grand Prix Gold, and World Championship but their best finish was reaching quarter final in Chinese Taipei Grand Prix. They were hit with Lee Hyo Jung's back injury and Lee Yong Dae getting used to playing again after rehab and possibly not fully recovering from the previous injury. Due to these reasons, the head coach in Korea Badminton Team was quoted saying that Lee Hyo-jung and Lee Yong Dae did not have sufficient time to practice together. Lee Yong Dae decided to stop playing XD altogether possibly due to the strain on his injured elbow from playing both MD and XD.

In November, Lee Hyo-jung entered Asian Games in 3 games total: WD, XD, and Team's event. In WD and Team's event, she grabbed bronze medals with Kim Min Jung. However, in XD, she parterned with Shin Baek Cheol, whom she previously played only 2 tournaments with, but they still managed to win against 2 Chinese pairs (Zhang Nan and Zhao Yunlei, He Han Bin and Ma Jin) at their home court, becoming the first woman in Korean history to win both Olympic and Asian Game gold medals.
