Reis is in his second stint at PSV after signing a professional 5-year contract with PSV in the summer of 2007, after earlier trials with Ajax and PSV in the fall of 2006. However, he was fired by PSV in January 2010, following the use of forbidden substances. Reis is now seen as another great Brazilian striker that has joined the club, after the earlier successful spells of Romário

In May 2007, Jonathan Reis scored 2 goals to clinch a victory for PSV's A1 squad at the Terborg tournament. The squad beat a Boca Juniors youth team in the final, with three goals to two.

Reis broke his foot in March 2008. He prematurely removed the cast from his foot in the summer of 2008, which caused another crack in his foot and made him miss the PSV pre-season.

With the arrival of a new trainer Fred Rutten and after some impressive pre-season performances, Reis got a new chance. In the Europa league group K match at Sparta Prague (17 September 2009), he was brought on after 64 minutes, just before Prague went 1–0 ahead. In the 80th minute Reis scored the equaliser.  was fouled in stoppage time. Jonathan slotted the spot kick cooly home, thus salvaging a point and becoming an unlikely hero. On 23 September, Jonathan plays his first full match for PSV in the 2–1 Dutch Cup win against first division

, even though he has been a starter at PSV on only a handful of occasions. Manager Fred Rutten officially promoted Reis to the first-team squad. On 24 January 2010 however, his contract was terminated after he tested positive for a banned substance and subsequently refused the club's offer of help to treat drug addiction. Reis made his return at PSV on July 17, 2010, when he was offered a new contract at the club. The new contract meant that he would stay at the club for a period of one year, with the option of extending the contract into a 3-year deal. He netted a hat-trick against Feyenoord in a 10-0 victory on the 24th October 2010 and scored several other goals for PSV, before seriously injuring his knee against Roda JC on December 19. Reis was operated twice by famous knee surgeon Richard Steadman in the US before starting his revalidation back in Eindhoven.
