Beginning in 2004, it runs over two nights with two stages - the Main Stage, and the Pharaoh's Annex. As its name suggests, the Main Stage hosts the major local and international acts, while the Pharaoh's Annex features lesser-known local acts, and in the later evening, the more dance-oriented acts of the festival. There is also a variety of market stalls.

The 2005 event was held over the hottest new year’s eve on record (based on Melbourne weather) . The event was heavily criticized for poor organisation, including:
  • giant queues of cars to the distance of 15 kilometres past the San Remo-Phillip Island Bridge to get to and from the festival;
  • an inadequate supply of food vendors causing waiting times of up to two hours to get food, of which only a small variety was available; and
  • organisers failing to provide rubbish facilities, forcing campers to dump their rubbish at their camp sites.

After almost three days of running as per scheduled, and with just three hours before New Year’s Eve 2009, The Pyramid Rock Festival was hit by a severe electrical storm that ripped across Phillip Island.

The west facing Main Stage of the festival bore the full force of the extreme Westerly that brought fierce winds, heavy rain, lightning and thunder to the finale of the three day Phillip Island music festival. The Main Stage suffered major damage to vital sound, lighting and effects systems that could not be restored in time to bring in the New Year. All effort was made to reinstate the appropriate and acceptable standard of stage production levels to the Main Stage area without success, prompting festival organisers arranging to re-locate the four remaining main stage headline acts for the night from the Main Stage to the Pharaoh’s Annex tent (Empire Of The Sun; Grinspoon; The Butterfly Effect; & Van She).

However, with venue safety analysis ongoing, organisers and bands in conjunction with security and emergency services personnel decided that moving the acts to the Pharaoh’s Annex would be unsafe.
