John was married, firstly, to Cynthia Ann Mariah Staples, daughter of Captain David Staples and Elizabeth Bartol Stanwaad, on 19 January 1826 and had 7 sons and 6 daughters. He married, secondly, Anna M. Staples, younger sister of Cynthia, on 11 November 1863. He had no issue by his second wife.

The Plunkett family goes back to the first Plunkett to come to America in 1654, landing in Virginia.
